The series is forcused around Phil Argus, a normal person who happens to have superpowers, but doesn't really use them. After his childhood friend Joel Dawson (a scientist whose zany inventions usually irritate Phil) returns and asks for a place to stay, he and his girlfriend June Crane move into Phil's house.

Their neighbor, Elly Strife is somewhat of a computer nerd who has a crush on Joel, while at the same time, Phil has a crush on Elly. June is hardly ever seen until season seven, and doesn't have much to say about the love triangle.

Joel, who has created a simulated universe for everyone to live in and make his own cartoon series about, soon introduces a new character, Rya Botkins, a robot he built to be Phil's girlfriend. But as he explains in episode 69, he made her too hard-to-get. As a result, Rya is cynical and verbally rips people apart. She was killed off late in the series.

Around halfway into the series, Phil's mom, Jessica Argus, visited for Phil's birthday and became the fifth main character. As revealed later in the series, Joel had actually hit her over the head in the real world and brought her into Bonus Stage in an attempt to make things more interesting. It is also revealed that the Sitcom Reactor reverted Jessica to be around the age of 25, along with the other characters. Nobody ever bothered to reverse the effects.

Phil and Joel also meet their arch-nemesis Evil at the end of season 3, and have to foil his evil plans throughout season 4. In episode 50, Evil kidnaps everyone except Phil to carry out a plot that he hasn't even finished devising yet. Soon Phil busts into Evil's fortress and frees everyone. Shortly afterwards, Joel unmasks Evil and reveals that he is actually Elly.

After the storyline in season 4, Joel, Phil, Rya and Jessica left Elly and June behind on Earth to travel in Joel's spaceship, which he calls the "eShip". The "spac" is silent. Season 5 revolved around the eShip crew traveling to other planets and encountering a few villains who come into play later in season 6. They also recruited Mr. Malice into their ranks, though he is not considered a main character as he has only made a small handful of appearances.

Due to Phil and Joel's usual crazy antics, the eShip crashes onto the underwater planet Hydrox, where season 6 takes place. After befriending the SeaPeople, they attempt to contact Earth for help, which Joel sabotages several times. Eventually Elly builds her own spaceship and sets out along with a brand-new main character, Andrew Wonderful, who has no backstory whatsoever, to rescue everyone. Also introduced to the cast is Cassidy, who knew Joel and Phil from her childhood and was suspiciously attending college on Hydrox.

The villains KOKOR and Stomach King conspired to destroy the universe using the powers of the Aquachalcum, but their plan was foiled by Joel and the gang. Elly and Andrew arrived in time to rescue everyone (except Mr. Malice) before Hydrox self-destructed. Now back on earth, the storyline continues to build when Evil returns, a mysterious Cloaked Figure kills Rya, and Joel's ex-wife Sasha shows up.

The series was cancelled before most of the cliffhangers were resolved, but Matt Wilson has posted on the message board that the Cloaked Figure is actually Cassidy, trying to eliminate all the female lead characters so she could have Phil. It is also revealed that Evil was part of Cassidy's scheme, as she put Malcolm in the Evil suit to turn everyone against Elly.
