The characters of Bonus Stage frequently reference Homestar Runner, a popular website made by Matt and Mike Chapman (aka The Brothers Chaps).
- Car — In the Easter egg, it is claimed that Homestar Runner was partially responsible for the inspiration for Bonus Stage.
- Recap — Joel tells Phil to make a video game for him, because Strong Bad did it. This episode was released shortly after the Strong Bad Email "video games", in which Strong Bad made up several video games.
- Morbid — In the original version, Phil sees Homestar, Strong Bad and Coach Z in Hell. They later also see Strong Sad, and a quick reference is made to Bubs.
- Rivals — Joel wants to move to Atlanta, "where the cartoon people" live. This is probably referring to The Brothers Chaps, who indeed live in Atlanta.
- 2 Pack — In the Easter egg, Phil and Joel attempt to prank call Strong Bad.
- Virtual Candy — During the Kandy Commandoz commercial, a disclaimer briefly flashes onscreen, reading "Not a ripoff of Homestar Runner", a reference to the Cheat Commandos section of the site.
- First Place in the Face — When Donald mentions he'll bring home a championship trophy, Joel wonders if he can get bacon and pineapple on it, which may refer to a cartoon in which Strong Bad gives The Cheat a pizza trophy.
- Five Minute Story Hour — The laptop is named Lappy. This may be a reference to Strong Bad's laptop, which is also named Lappy.
- Joel Fights Crime, Phil Rewrites Time — Phil calls George Washington "Geroge", which may be a reference to the Strong Bad Email "cartoon".
